    Abstract:
    Abstract Protein–protein interactions (PPIs) play an important role in the different functions of cells, but accurate prediction of the three-dimensional structures for PPIs is still a notoriously difficult task. In this study, HawkDock, a free and open accessed web server, was developed to predict and analyze the structures of PPIs. In the HawkDock server, the ATTRACT docking algorithm, the HawkRank scoring function developed in our group and the MM/GBSA free energy decomposition analysis were seamlessly integrated into a multi-functional platform. The structures of PPIs were predicted by combining the ATTRACT docking and the HawkRank re-scoring, and the key residues for PPIs were highlighted by the MM/GBSA free energy decomposition. The molecular visualization was supported by 3Dmol.js. For the structural modeling of PPIs, HawkDock could achieve a better performance than ZDOCK 3.0.2 in the benchmark testing. For the prediction of key residues, the important residues that play an essential role in PPIs could be identified in the top 10 residues for ∼81.4% predicted models and ∼95.4% crystal structures in the benchmark dataset. To sum up, the HawkDock server is a powerful tool to predict the binding structures and identify the key residues of PPIs.     In this paper, integrated control of docking-undocking drones in the air is proposed. Furthermore, a docking mechanism equipped with an EPM was developed. The docking mechanism has been successfully docked and undocked on an experimental apparatus.

    Protein-compound docking is a key technology in structure-guided drug development (SGDD), and some combinations of computational methods including the protein-compound docking have been used in the SGDD. Ligand-binding site prediction is the first step in the SGDD. The second step is the ensemble docking, in which compounds in a database are docked onto the protein surfaces of a structural ensemble of the target protein. The third step is the information analysis of the docking results. Finally, suitable docking results are selected for an assay experiment. Topics around the protein-compound docking and the SGDD are briefly explained.

    Internet is a useful tool for all in a technologically advanced world. Internet use for education is very important. It is now in practice to teach school to college to get more out of it. In this study, the emphasis is given on the most important success factor that investigates about Internet usage by students of the University, whether it is an effective learning tool for students and teachers and also examines the level of use Internet and whether the Internet is useful for distance learners. The sample of the data is taken from the universities of the twin cities (Islamabad and Rawalpindi). The results reveal that most students find that the Internet knowledge is essential for students and teachers. Above all respondents in the questionnaire that students feel comfortable using the Internet and provides substantial information and half of those surveyed felt that Internet use is difficult in school. Results show that the Internet is easier to use then the collection of research tools, while the Internet is very important. It is recommended that students should align their potential for significant and positive use of the Internet. Further, it is recommended to educate students to use basic Internet tools.

    In recent years, there has been an increased interest in using macrocyclic compounds for drug discovery and development. For docking of these commonly large and flexible compounds to be addressed, a screening and a validation set were assembled from the PDB consisting of 16 and 31 macrocycle-containing protein complexes, respectively. The macrocycles were docked in Glide by rigid docking of pregenerated conformational ensembles produced by the macrocycle conformational sampling method (MCS) in Schrödinger Release 2015-3 or by direct Glide flexible docking after performing ring-templating. The two protocols were compared to rigid docking of pregenerated conformational ensembles produced by an exhaustive Monte Carlo multiple minimum (MCMM) conformational search and a shorter MCMM conformational search (MCMM-short). The docking accuracy was evaluated and expressed as the RMSD between the heavy atoms of the ligand as found in the X-ray structure after refinement and the poses obtained by the docking protocols. The median RMSD values for top-scored poses of the screening set were 0.83, 0.80, 0.88, and 0.58 Å for MCMM, MCMM-short, MCS, and Glide flexible docking, respectively. There was no statistically significant difference in the performance between rigid docking of pregenerated conformations produced by the MCS and direct docking using Glide flexible docking. However, the flexible docking protocol was 2-times faster in docking the screening set compared to that of the MCS protocol. In a final study, the new Prime-MCS method was evaluated in Schrödinger Release 2016-3. This method is faster compared that of to MCS; however, the conformations generated were found to be suboptimal for rigid docking. Therefore, on the basis of timing, accuracy, and ease of set up, standard Glide flexible docking with prior ring-templating is recommended over current gold standard protocols using rigid docking of pregenerated conformational ensembles.

    Structural details of protein-protein interactions are invaluable for understanding and deciphering biological mechanisms. Computational docking methods aim to predict the structure of a protein-protein complex given the structures of its single components. Protein flexibility and the absence of robust scoring functions pose a great challenge in the docking field. Due to these difficulties most of the docking methods involve a two-tier approach: coarse global search for feasible orientations that treats proteins as rigid bodies, followed by an accurate refinement stage that aims to introduce flexibility into the process. The FireDock web server, presented here, is the first web server for flexible refinement and scoring of protein-protein docking solutions. It includes optimization of side-chain conformations and rigid-body orientation and allows a high-throughput refinement. The server provides a user-friendly interface and a 3D visualization of the results. A docking protocol consisting of a global search by PatchDock and a refinement by FireDock was extensively tested. The protocol was successful in refining and scoring docking solution candidates for cases taken from docking benchmarks. We provide an option for using this protocol by automatic redirection of PatchDock candidate solutions to the FireDock web server for refinement.     Internet is a most popular and useful tool for all in the present information society. Use of internet is increasing day by day as it is time saving, more informative and less expensive. The present study investigates about Internet usage by the students of SCEM, Mangalore. A survey was conducted in order to assess the pattern of internet use by distributing well-structured questionnaires among the 100 students of SCEM. The response rate was 85 per cent. It was found that the Internet had become a vital instrument for education, research and learning process of these respondents. The present study demonstrates and elaborates the various aspects of Internet use such as, frequency of Internet use, place for Internet use, purposes for which the Internet is used, use of Internet services, ways to browse the information from the Internet, their favorite search engines, problems faced by the users in surfing the internet and satisfaction level of users with the Internet facilities provided by the college. However students have identified slow intent connection as the major problem in their use of internet. The results reveal that many students used internet daily. Further, it is recommended to educate students to use basic internet tools.

    Investigators have made an attempt to explain the important aspects of Internet, the Internet being a computer network made up of thousands of networks worldwide. No one knows exactly how many computers are connected to the Internet. Internet and Internet based information resources are essential to overcome the distance barrier in information explosion, and it also saves the time, when searching the literature in electronic form and allows to identify the resources. Presently, Internet based information resources are increasingly used for various purposes. The teachers, research scholars and students of higher education use Internet to keep themselves up to date. The present study explains / gives an insight into why people are interested and what is their attitude towards the use of Internet based information resources and Internet use.
