The invention discloses a method for removing soft fiber filling material biofilm agglomerates in an anaerobic reactor. According to the invention, rhamnolipid is added into the raw material in a soft fiber filling material anaerobic reactor with already-formed biofilm agglomerates; the raw material with dissolved rhamnolipid is introduced into the reactor through a feeding process; with a circulation pump in the reactor, rhamnolipid is sufficiently dispersed in the reactor, and fully contacts the agglomerated biofilm; under the effect of rhamnolipid, the solubility of hydrophobic macromolecules in biofilm extracellular polymer is increased, and the hydrophobic macromolecules are dissolved and enter the liquid phase, such that the excessively thick biofilm is mildly disintegrated and removed; with the impact and stirring effects of water passing the circulation pump, the disintegrated loose biofilm is separated from a soft fiber filling material carrier; the removed excessively thick biofilm is precipitated to the bottom of the reactor, and is removed from the reactor through a sludge discharge process. Rhamnolipid adopted by the invention is nontoxic, and has high biodegradability and high surface activity. Rhamnolipid can be adapted to extreme pH and temperature conditions.
