The invention relates to a method for sampling non-destructive seed tissues with high throughput, which relates to a method for sampling seed tissues and aims to solve the problems that the existing seed sampler is expensive and is not easy to popularize and use; and the existing drilling method is complex to operate and is not suitable for continuous collection of samples with high throughout. The method comprises the following steps of: 1, preparing materials; 2, drilling, and using a transfer pipette to collect endosperm tissues; 3, transferring the endosperm tissues into a pore plate; 4, utilizing an air compressor to blow away residual plant tissues on a used tool; and 5, repeating the steps 2-4 until completing sampling of all seeds. According to the method, continuous drilling and collecting seed tissue samples can be realized by utilizing simple equipment, and germinating energy of the seeds is simultaneously maintained. The method has high efficiency, and 1500-2300 soybean seeds can be drilled per capita per day; and compared with the existing drilling method, the efficiency is improved by 7.5-11.5 times. The method provided by the invention is used for sampling the plant tissues.
