This invention provides a magnetic nanoparticles artificial endonuclease, containing artificial endonuclease and magnetic nanoparticles, in which the artificial endonuclease includes the recognition and cutting element, the magnetic nanoparticles are core-shell magnetic nanoparticles, one end of recognition element of artificial endonuclease links to magnetic nanoparticles, the other end links to cutting element. This invention also provides the preparation and application of magnetic nanoparticles artificial endonuclease. The described artificial endonuclease can not only specificly hydrolysis specific gene fragments, but also can be quickly and easily separated and extracted.
