The invention discloses a method for discriminating an overwintering-recovery period boundary of overwintering cyanobacteria. The method comprises the following steps of carrying out RNA extraction and purification on a water sample from a cyanobacteria bloom region and indoor cultured microcystis; carrying out reverse transcription to obtain cDNA; with the cDNA as a template, carrying out real-time fluorescence quantitative PCR amplification; amplifying genes of microcystis gas vesicles by virtue of a primer gvpC; specifically amplifying microcystis 16srRNA reference genes by virtue of a primer Micr; after the PCR is completed, exporting correspondingly threshold cycle values of which the difference values are taken as corrected cell copy numbers, wherein the difference between the cell copy number of the wild sample and the cell copy number of the indoor sample is taken as a relative cycle number of the wild target genes and marked as deltadelta Ct; calculating the relative expression level by virtue of 2-deltadelta Ct, plotting a curve with time as an abscissa and the values of 2-deltadelta Ct as an ordinate and determining the overwintering-recovery period boundary of overwintering cyanobacteria according to the curve. By the method, a plurality of samples can be simultaneously analyzed and the method has the advantages of good repeatability and accuracy and short detection time.
