The invention discloses a method for optimizing an aptamer sequence based on a high-throughput sequencing technology. The method comprises the steps of parsing an aptamer in a sequent single base moving mode, and then synthesizing a parsed DNA fragment with a linker DNA fragment; incubating the parsed DNA fragment and a target to obtain a part combined with the target; catalyzing with a reverse transcriptase by using the combined parsed DNA fragment as a template to obtain a double-chain DNA library; and sequencing the obtained double-chain DNA library by adopting the high-throughput sequencing technology, and selecting the parsed DNA fragment with highest percentage as an optimized sequence of the aptamer according to the sequencing result. Compared with a common aptamer method, the method is more accurate and quick and can realize synchronous and high-throughput analysis of multiple aptamers and multiple targets and improve the efficiency of optimization research of the aptamer.
