The invention discloses a stern shaft seal structure for a pod propulsion, and belongs to the field of marine machines. The seal structure comprises a first seal seat, a second seal seat and an outer flange; the first seal seat, the second seal seat and the outer flange are sequentially arranged on a stern shaft of the pod propulsion in a sleeving manner; one end face of the first seal seat is fixedly mounted on a shell of the pod propulsion, a first seal ring is arranged on the inner circumference wall of the first seal seat, and one end face of the second seal seat abuts against the other end face of the first seal seat; a second sealing ring and a third sealing face are arranged on the inner circumference wall of the second seal seat at an interval, and the second seal ring is located between the first seal ring and the third seal ring; and an annular water draining groove is formed between the first seal ring and the second seal ring, and is communicated with a sewage treatment system of the pod propulsion, and the other end face of the second seal seat abuts against one end face of the outer flange. According to the stern shaft seal structure, the problem that water seepage is likely to appear in the connecting position of the stern shaft and the shell is solved.
