While maintaining the interaction like the molecules interact to provide a method capable of specifically isolating any genomic region. By a method including the steps of 1 to 5, a specific genomic region while retaining the interaction state between molecules interacting can be isolated. Step 1: the genomic DNA of the genomic region attempt to isolate, process step 2 to produce a cell in which the DNA fragment was inserted containing the recognition sequence of the exogenous DNA-binding molecule: At least the DNA binding domain of the exogenous DNA-binding molecule a foreign molecule comprising a step contacting the genomic DNA of said cell 3: step step 4 for the genomic DNA of said cells, a process that holds the interaction state between molecules interacting with the genomic DNA : step step 5 for performing processing to fragment the genomic DNA: generating a complex by bonding the exogenous molecule with a molecule specifically binding, to recover the complex process
