Article is described necessity of modernizing the organizational structure of university management in conditions of innovative development. There is showed the experience of creation and operation of an innovative educational structures. It discribed the role of self-control of chair control as part of the management system of the University. Presented activities of the Asfendiyarov Kazakh National Medical University to improve the efficiency of the infrastructure and the organizational and administrative structure of the University.
