Genome-Wide Search for Associations with Meat Production Parameters in Karachaevsky Sheep Breed Using the Illumina BeadChip 600 K

In a group of Karachaevsky rams, a genome-wide associations analysis of single nucleotide polymorphisms (SNPs) with live parameters of meat production was performed. We used for genotyping the Ovine Infinium HD BeadChip 600 K, which consists of points to detection of 606,000 polymorphisms. A total of 12 SNPs was found to be significantly associated with live meat quality parameters of the corpus and legs and ultrasonic traits. In this case, 11 candidate genes were described, the polymorphic variants of which can change in sheep body parameters. We found SNPs in the exons, introns, and other regions of some genes and transcripts: CLVS1, EVC2, KIF13B, ENSOART00000000511.1, KCNH5, NEDD4, LUZP2, MREG, KRT20, KRT23 and FZD6. The described genes involved in the metabolic pathways of cell differentiation, proliferation and apoptosis are connected with the regulation of the gastrointestinal, immune and nervous systems. In known productivity genes (MSTN, MEF2B, FABP4, etc.), loci were not found to be a significant presence of influence on the meat productivity of the Karachaevsky sheep phenotypes. Our study confirms the possible involvement of the identified candidate genes in the formation of the phenotypes of productivity traits in sheep and indicates the need for new research into candidate genes structure in point to detect their polymorphisms.

A Genome-Wide Search for Candidate Genes of Meat Production in Jalgin Merino Considering Known Productivity Genes

In a group of Jalgin merino rams with no significant influence on the dispersion of the phenotypes of known productivity genes (MSTN, MEF2B, FABP4, etc.), a genome-wide search for associations of individual polymorphisms with intravital indicators of meat productivity was performed. Using the Ovine Infinium HD BeadChip 600K, 606,000 genome loci were evaluated. Twenty-three substitutions were found to be significantly associated with external measurements of the body and ultrasonic parameters. This made it possible to describe 14 candidate genes, the structural features of which can cause changes in animal phenotypes. No closely spaced genes were found for two substitutions. The identified polymorphisms were found in the exons, introns, and adjacent regions of the following genes and transcripts: CDCA2, ENSOARG00000014477, C4BPA, RIPOR2, ENSOARG00000007198, ENSOARG00000026965 (LincRNA), ENSOARG00000026436 (LincRNA), ENSOARG00000026782 (LincRNA), TENM3, RTL8A, MOSPD1, RTL8C, RIMS2, and P4HA3. The detected genes affect the metabolic pathways of cell differentiation and proliferation and are associated with the regulation of the immune system. This confirms their possible participation in the formation of the phenotypes of productivity parameters in animals and indicates the need for further study of the structure of candidate genes in order to identify their internal polymorphisms.

Аннотация.Растущий спрос на баранину требует современных селекционных решений, направленных на повышение мясной продуктивности у овец местных пород.Благодаря передовым разработкам молекулярной генетики в овцеводство успешно внедряются методы, с помощью которых проводится отбор животных по генотипу с нужными признаками.Одним из них является технология полногеномного ассоциативного поиска, основанная на выявлении связи между однонуклеотидной заменой и параметром фенотипа.В материалах статьи представлены результаты ассоциативного анализа, направленного на поиск новых генов-кандидатов, связанных с толщиной жира в поясничной области у овец породы джалгинский меринос.Всего обнаружено 18 однонуклеотидных замен, достоверно связанных с исследуемым показателем.По результатам проведённого анализа локализации SNP

New candidate genes associated with fat thickness in russian meat merino sheep

Identification of candidate genes and genetic markers associated with meat productivity in sheep using genome-wide association searches (genome-wide association studies, GWAS) is a promising area of genetic research. We conducted a genome-wide search for associations of single nucleotide polymorphisms (SNPs) with thicker fat in the lumbar region in Russian beef Merino sheep. The object of the study was rams aged 12 months (n = 50). Fat density is achieved at the 1st–2nd lumbar spine level using a portable ultrasound scanner. Animal genotyping was done using Ovine Infinium HD BeadChip 600K DNA biochips. As a result of GWAS, 14 SNPs belonging to the trait “fat thickness” were identified in sheep of the Russian meat Merino breed. Most SNPs were located in the intergenic space. One SNP is localized in the exon, and two - in the intron of genes. Three substitutions are near the small nuclear RNA gene and one near the non-coding RNA gene. Based on the analyzed SNPs in the genome, five new candidate genes were proposed that are associated with growth in the lumbar region in Russian beef Merino sheep: KCNH8, MTERF4, RYBP, NDST3, ENSOARG00000004203. The study’s goal should be to study the structure of these genes for the mechanism of their action on animal phenotypes, and the identified SNPs can be used as new molecular markers in breeding work.

Genome-wide association study (GWAS) with productivity in Romanov sheep breed

Genetic technologies used in breeding of small ruminants requires searching for new molecular markers of productive traits. The most effective for this is genome-wide association study (GWAS) of single nucleotide polymorphisms (SNP) with economically valuable traits. The paper presents results of study of associations of the frequency of single nucleotide polymorphisms with a rank assessment according to complex of productive traits (super-elite) in Romanov sheep using DNA biochips Ovine Infinium HD BeadChip 600K. Eleven SNPs have been found having significant correlation with the animals belonging to the “super-elite” group. Five substitutions are located in the genes introns, six are related to intergenic polymorphisms. The highest reliability of association with productivity was observed in substitution rs410516628 (р = 3,14 · 10 -9 ) located on the 3rd chromosome. Substitution rs422028000 on 2nd chromosome differs with the fact that in the “super-elite” group it was found in 90 % of haplotypes. Polymorphisms rs411162754 (1st chromosome) and rs417281100 (10th chromosome) in our study turned out to be the rarest – only in “super-elite” group and only in a quarter of haplotypes. The genes located near the identified SNPs are mainly associated with metabolic and regulatory processes. Our study has identified several new candidate genes with polymorphism probably associated with the ranking in terms of productivity in Romanov sheep: LTBP1, KCNH8, LMX1B, ZBTB43, MSRA, CHPF, PID1 and DNER. The results obtained create a theoretical basis for further study of candidate genes affecting implementation of phenotypic traits in Romanov sheep. The revealed polymorphisms associated with the productive traits of sheep can be used in practical breeding as molecular and genetic markers for selection of parental pairs.

Genome-wide search polymorphisms using illumina beadchip in Russian meat Merino sheep for future genotyping by sequencing

For the mass use of genotyping by sequencing in sheep of the Russian Meat Merino breed, it is necessary to determine the loci of the genome with a sufficient frequency of occurrence in the population. To identify them, genotyping of Russian Meat Merino sheep was carried out using Ovine Infinium HD BeadChip 600K. As a result of polymorphism evaluation of 606,000 loci, 555 SNPs were selected with a frequency of occurrence of both homozygous variants in the range of 0.2850-0.3149. After excluding substitutions located closer than 1cM, a list of 387 polymorphisms was obtained. The selected substitutions were located on all 26 autosomes. The greatest number of polymorphisms were on the 1, 3, 6, 9, 12 and 22 chromosomes. The least substitutions were found on chromosomes 4, 8, 11 and 19. Only one substitution with the required frequency of occurrence was identified on the X chromosome. The average distance between SNPs was 4,000 to 7,000 kbp. The list of polymorphisms we have chosen can be used to confirm the reliability of the origin in the molecular genetic examination of sheep of the Russian Meat Merino breed.

Genome-wide search for associations method for identification of molecular markers and candidate genes of breed affiliation of sheep of the North Caucasian meat and wool breed

To determine the loci associated with pedigree traits, a genome-wide search was conducted for associations of 275 heads of Russian sheep breeds genotyped using 600 thousand single nucleotide polymorphisms (SNPs). The studies were conducted according to the “case-control” type, where the “case” group is represented by animals of the North Caucasian meat and wool breed, the “control” included animals of other breeds (Karachay, Romanovskaya, Dzhalginsky merino and Russian meat merino). In this study, over 100 SNPs were identified with highly reliable differences in the frequency of occurrence in sheep of the North Caucasian meat and wool breed. For the subsequent analysis, 18 single nucleotides with the highest confidence indices localized on chromosomes were selected 1, 10, 11, 15, 17. As a result of a genome-wide study, significant SNP markers characteristic of the sheep breed under study, located directly in the genes or close to them, were determined. The conducted studies provide a set of new SNP markers and candidate genes associated with the breed characteristics of North Caucasian meat-wool sheep.
