Strandwise translocation of a DNA glycosylase on undamaged DNA

Base excision repair of genotoxic nucleobase lesions in the genome is critically dependent upon the ability of DNA glycosylases to locate rare sites of damage embedded in a vast excess of undamaged DNA, using only thermal energy to fuel the search process. Considerable interest surrounds the question of how DNA glycosylases translocate efficiently along DNA while maintaining their vigilance for target damaged sites. Here, we report the observation of strandwise translocation of 8-oxoguanine DNA glycosylase, MutM, along undamaged DNA. In these complexes, the protein is observed to translocate by one nucleotide on one strand while remaining untranslocated on the complementary strand. We further report that alterations of single base-pairs or a single amino acid substitution (R112A) can induce strandwise translocation. Molecular dynamics simulations confirm that MutM can translocate along DNA in a strandwise fashion. These observations reveal a previously unobserved mode of movement for a DNA-binding protein along the surface of DNA.

Application of Pulsed Neutron Logging in Open Hole Environment

Abstract The identification of fluid saturations in depleted reservoir sands is critical to understand the reservoir potential and field life. However, in case of water flooding, the formation water salinity of the reservoirs sands might be altered and fluid saturations from conventional petrophysical analysis can be misleading. This will have direct impact on the field economics. A salinity independent saturation computation from Carbon/Oxygen (C/O) log becomes a necessity in such development wells– a first of such application in a field under secondary recovery for this basin. C/O well logging has been extensively used in cased hole environments to determine saturation behind casing. They are used essentially to determine oil saturation in cased hole conditions for depleted reservoirs. While their cased hole applications have been well established; for the study well, a pulsed neutron tool was used in an open hole environment to determine the fluid saturations to compare against the saturations computed from conventional resistivity logs. This study helped in the determination of fluid saturations in mixed salinity reservoir sands, which were to be explored from subsequent wells in the field. The hydrocarbon-bearing sands in the field were water injected in nearby wells to enhance recovery. Development wells drilled in the field relied on petrophysical evaluation from conventional open hole data and pressure testing and fluid sampling depths were determined accordingly. A pulsed neutron tool was deployed in an open hole well after operational constraints were encountered with the formation testing tool. As an alternative, the pulsed neutron data were acquired in the well to compute salinity independent water saturation based on C/O log response as against the fluid saturation computation from resistivity logs. The determination of fluid saturations from C/O helped in determination of altered salinity for the sand intervals in the field. For the study well, C/O-derived water saturation was found to be higher than that from resistivity log computation. This was significant in identification of water breakthrough in the bottom interval of the reservoir sands. This paper details the method and findings of C/O logging in open hole environment from Western Onland Basin in India. The critical solutions provided for the reservoir sands in the field and enabled the operator to save significant well cost and rig time by making informed decision of not lowering the casing in this well section.

The structure of human ATG9A and its interplay with the lipid bilayer

ATG9, the only transmembrane protein in the core macroautophagy/autophagy machinery, is a key player in the early stages of autophagosome formation. Yet, the lack of a high-resolution structure of ATG9 was a major impediment in understanding its three-dimensional organization and function. We recently solved a high-resolution cryoEM structure of the ubiquitously expressed human ATG9A isoform. The structure revealed that ATG9A is a domain-swapped homotrimer with a unique fold, and has an internal network of branched cavities. In cellulo analyses demonstrated the functional importance of the cavity-lining residues. These cavities could serve as conduits for transport of hydrophilic moieties, such as lipid headgroups, across the bilayer. Finally, structure-guided molecular dynamics predicted that ATG9A has membrane-bending properties, which is consistent with its localization to highly curved membranes.

Matrix metalloproteinases (MMPs) contribute to the matrix-degrading phenotype of mycobacterial diseases. Considering that MMPs could contribute to the mutual exacerbation of both Mycobacterium avium and HIV in coinfections, it is of importance to understand the mechanisms of M. avium-induced MMP induction. Focusing on MMP-9, our work demonstrates that a cyclooxygenase-2 (COX-2)-dependent signalling loop is critical for activation of MMP-9 transcription in RAW264.7 cells and murine bone marrow-derived macrophages. M. avium-stimulated MMP-9 induction involves the p65 and p50 subunits of NF-κB and the c-Fos and c-jun subunits of AP-1. The c-Fos gene is upregulated in a MEK1-dependent manner in M. avium-challenged macrophages. M. avium-induced MMP-9 gene induction requires the histone acetyltransferase p300 and chromatin modifications involving phosphorylation of p65 at serine 276 and its acetylation at lysines 221 and 310. At the same time, histone H3 modified by mitogen and stress-activated protein kinase 1 (MSK1)-dependent phosphorylation on serine 10 and by acetylation on lysine 14, typical signatures linked to transcriptional activation, also associates with the MMP-9 promoter following M. avium challenge. Taken together, our results show that co-ordinated post-translational modifications of p65 and histone H3 involving phosphorylation and acetylation drive COX-2-dependent transcriptional activation of the MMP-9 gene in response to challenge of macrophages with M. avium.
